Quantification of bias related to the extraction of DNA directly from soils

Article Abstract:

A means of quantifying bias related to the direct extraction of DNA from soils to detect microorganisms has been developed. To identify and quantify the biases of various methods to develop the most favorable or the least unfavorable protocol, three types of experiments were run using a range of soils with various clay and organic matter contents. Different purification methods were studied. The PCR methods were optimized to develop a protocol based on hybridization of the PCR products and quantification by phosphorimaging.

Phylogenetic analysis of nonthermophilic members of the kingdom Crenarchaeota and their diversity and abundance in soils

Article Abstract:

Recovery, phylogenetic analysis and quantification of crenarchaeotal 16S rRNA sequences in soil samples taken from land historically used for agriculture and those that have never been cultivated. Findings indicated the 16S rDNA clones recovered from low- to moderate-temperature surroundings are members of at least four different groups which have a common ancestry. This group of environmental clones has been designated as nonthermophilic Crenarchaeota to differentiate them from other members of the Crenarchaeota.
