How do size-expanded DNA nucleobases enhance duplex stability? Computational analysis of the hydrogen-bonding and stacking ability of xDNA bases

Article Abstract:

Various computational studies are employed to analyze the properties of the size-expanded nucleobases that are produced by the insertion of a benzene spacer in the natural nucleobases. The analysis reveals that the increase in the inherent stacking ability of the expanded bases can be exploited in many ways by using the mixed duplexes composed of natural bases hydrogen bound to the expanded bases.

Modeling protein-RNA interactions: an electron-density study of the formamide and formic acid complexes with RNA bases

Article Abstract:

The complexes formed by the dual reactions caused between the four RNA bases and formamide and formic acid as a framework for the interacting clusters of specific amino acid side chains are hypothetically studied. The analysis indicates that these complexes are bound by moderate strength dual hydrogen bonds.

DNA triplexes: a study of their hydrogen bonds

Article Abstract:

An attempt is made to study the structure of the bases of the DNA triplexes in terms of their interactions energies and electron densities for the different hydrogen bonds, by means of ab initio calculations. It is one of the interactions that determine the structure and dynamics of nucleic acid molecules.
