Phylogenetic analysis & comparative genomics

Article Abstract:

The construction of a phylogenetic tree based on the nucleotide sequence of genes is a science that is still in its infancy. As a result, there are a number of pitfalls that can mislead or confuse researchers. Among these are incorrect sequence alignment, improper accounting of site-to-site variation and unequal rate effects. To counter these pitfalls, one must examine alignments prior to the construction of the phylogenetic tree and use more slowly evolving genes as benchmarks.
