HAPLO: a program using the EM algorithm to estimate the frequencies of multi-site haplotypes

Article Abstract:

HAPLO, a program written in Fortran, uses the EM algorithm to determine the frequency of haplotypes from the phenotypes of unrelated individuals. Each iteration of the EM algorithm starts with equal frequency for each haplotype and gives a number of frequency values for the alleles which then converge to form the most likely value. The user can also give a correlation between haplotypes and alleles at different sites to obtain the allele frequency at each site. The program has subroutines to perform the iterations that are coordinated by a main program.

A program for the estimation of restriction endonuclease site positions from restriction fragment size and number: an aid for mitochondrial DNA analysis

Article Abstract:

A program was developed for the estimation of restriction endonuclease site positions from restriction fragment size and number. The program uses the rapid calculation power of the personal computer to facilitate the deductive decisions needed to construct a circular restriction map using the double digestion technique. Enzymes are utilized to initiate the mapping procedure and the program constructs the site map by orienting single enzyme site maps according to the number and size of the fragments produced by double digests.

CODONS: a microcomputer program for codon usage analysis

Article Abstract:

A microcomputer program was developed for the analysis of protein-coding nucleic acid sequences. The program was written in FORTRAN 77 and calculates characteristics of the DNA sequence, translates the sequence, calculate amino acid weight composition and predict molecular weight. In addition, the CODONS program computes a variety of measure for codon usage bias. The program can run on IBM-compatible microcomputers and is commercially available.
